We discussed the possibility that the Romulans had the idea to send out an exodus ship before the Ark was proposed, but didn't really care to take everyone else along.
Our Ark ship could discover a smaller Romulan vessel. Perhaps in the intergalactic void (where sensors are more effective because there's almost zero interference?). The Romulan ship, being a project of that race alone, might be less capable, slower, or having other general equipment problems that the Ark ship might be able to help with.

One of the Q continuum shows up and offers to instantly transport the ship to Andromeda...if we all agree that the first thing we do upon arrival will be to build a massive temple at which we will worship this Q as the one true God and abandon all our various previous religious traditions.
Political squabbling amongst the various races over resource allocations and the assignment of leadership posts amongst the races to avoid one race or small group of races from controlling all political power and decision-making authority.
Uncovering a plot by one race or small group of races to wipe out the other races to ensure a lack of competition once reaching Andromeda and allow the plotting races to increase in number without having to worry about sharing resources with the other races.
Crossing paths with a similar ark ship sent out by Andromedan civilizations fleeing their own version of the Borg, another race conquering all before them and driving refugees to seek asylum elsewhere.
Tensions arising from ship-born members of some races abandoning their prior cultural and religious traditions to follow those of other races, or creating new syncretic traditions, which annoys the first-generation elders who insist on preserving their original traditions intact.
Sabotage of vital ship systems by a religious doomsday cult that wants to bring on the Final Judgement by ending civilization as we know it.

Another Holodrive plot idea would be one species that doesn't like outsiders and seems to always stay inside their holodeck environment...but some of them are actually holo-simulations providing alibis while the real people are off making mischief elsewhere. Or one race could be using holo-simulated materials to build some sort of weapon or other device. For real fun, have someone slowly kill off a race and replace the killed members with holodrive simulations to cover the deaths until it's too late and the species has been driven extinct (or even just below safe gene-pool numbers).

I like the idea of a hasty departure - the Borg have detected us and we must away... like the zombies or mummies or old, they don't give up, and avoiding them becomes one of the recurring plot lines.
The idea that the space between galaxies is not as empty as we expected is something that I think Voyager touched on. So we've got infinite possibilities:
-- Creatures that exist at extremely low temperatures on rogue planets. -- Cultures on rogue star systems. -- Ringworlds that were built so good that they survived their stars supernova. -- Machine consciousness controlling debris flung to the endless void. (No, wait... it's been done. Forget it) -- And my favorite, "Why do we think we're the only refugee ship out there?" (What I would call the Admiral Caine plotline.)
Of course, that's just outside the ship. Any time you throw mismatched species together, hilarity ensues.

...and a virus that infects the ship's bioware would cause nasty effects to the rest of the ship. Remember that there are so many hologram generators on this ship that you could seriously mess with the heads of the resident species.
Take this idea - if Noah gets a cold, then suddenly he can't regulate the holodecks as well. So the virus mutates and starts sending holopredators into other species bubbles, causing chaos, religious frenzy, and uncontrolled flatulence. Normally Noah could handle this, but with his own systems under attack, it's up to the engineering team to save us... before the virus spreads to the cloaking device...

Aye, this could combine well with some of the earlier suggestions, like the one about passengers being replaced by holograms (though "holopredators" has a nice ring to it).

Looking back through these posts, I have a question. What the smeg are "reman rights?" Someone doesn't remember "Star Trek: Nemesis". Lucky you. Remans are sort of the Xon of the Romulan Empire....sentient race on the planet Remus who got conquered when the original Romulans showed up as refugees from Vulcan. Remans stuck around as slave labor for a while, but got to be fewer and fewer in number. They're still around in small numbers, but had zero political or economic power...until they briefly overthrew the Romulan Emperor and sent a clone of Picard in a Romulan super-warbird that could fire while cloaked to start a war with the Federation. If we have Romulans on board the worldship, do we have Remans? How will they get along? I'm sure a dozen other races, from the Son'a to the Founders, have "slave" races which are so integrated into their culture that they surely were brought along, de-integrating them would destabilize their culture, and yet keeping them as disenfrancised slaves would offend an awful lot of other races. I figured this larger issue of how much we are going to be allowing races to impose their social structures on other races is what Mlle meant by the catchall term Reman Rights.
